By adding additional some checkboxes or text input areas this options are duplicated automatically. We tested different product add-ons plugins and always the same duplication.
But we noticed that this is only on variable products and not for simple products.

Go to Products-> Attribute to change the type for the attributes of your product as suggested below.

We change all the type of attribute to buttons, but it didnt work.
It is an additional Plugin called Global product addons (screen) and the dublication of the variation area is just caused with your theme.
With other themes the problem ist not there.
Also editing the configurator and adding some elements or text the price calculator doesnt work:

While adding designs or text (+2.99€) or a image (+8,99) for example they will not calculated.
Its just a issue with your theme. Any idea?
